When Imperial warships arrived to exert Emperor Palpatine's will over Mon Calamari, Ackbar tried in vain to negotiate; the Mon Calamari and Quarren were forced into slavery and the orbital shipyards were nationalized. Ackbar quickly became a leader of the resistance movement and succeeded in temporarily freeing his homeworld. In the end, the resistance could not resist the Empire's counter attack, the planet fell and Ackbar was captured. The Imperial officer commanding the operation was so impressed by the Mon Calamari resistance that he decided to take Ackbar as a slave and presented him as a gift to Grand Moff Wilhuff Tarkin. Ackbar spent his enslavement learning from Tarkin and his staff, acquiring a deep knowledge of Imperial doctrine, as well as knowledge of secret projects like the first Death Star.
When word that Tarkin would be traveling with Bevel Lemelisk to the first Death Star reached the Rebel Alliance, they launched an operation to capture the pair. The Alliance struck Tarkin's shuttle en route to the Nebulon-B Frigate Vehemence in the Eriadu system, but their Y-wings were only able to disable a shuttle carrying Ackbar before an Imperial-class Star Destroyer arrived to rescue the Grand Moff.
The rescue of Ackbar and his knowledge of the Death Star overshadowed the Alliance's failure at Eriadu, and he was returned to his people as Admiral of the Mon Calamari fleet. Like many planetary resistance groups, the Mon Calamari initially held the Alliance to Restore the Republic at fin's length, but Ackbar provided unofficial support and gave tacit approval of the decision by some Mon Calamari to pledge their starships to Mon Mothma's cause. After the Calamarian Council was rescued on Daluuj by the the crew of the Millennium Falcon, they backed Ackbar's proposal to formally join the Alliance in 1 ABY. Under Ackbar's leadership, Mon Calamari and Quarren united against the Empire and freed their planet.
Following the revolution, Ackbar led the Rebel Alliance to their first minor victory against the Imperial Navy during the Battle of Turkana. Given the rank of Commander in the Alliance Navy (though retaining his rank as Admiral in the Mon Calamari Navy during the Battle of Turkana), he swiftly rose through the ranks, finally achieving the rank of Admiral of the Fleet after his role in the Shantipole Project, the secret development of the Verpine-designed B-wing starfighter.

Knowing that they didn't belong to his new Jedi commanders, as the clones always announced their arrival whenever they came to the bridge to lord it over the Admiral, he turned around in time to see Clone Commander Judoon staring at him, helmet tucked under his arm and looking grim-faced. Casting him a curious look, the Admiral demanded to know what the problem was, as the clone's face definitely looked as if something rather awful had happened. Kualan could only hope that some tragic accident had befallen the two Jedi who thought that they could simply order him, the commander of the entire Republic Navy, to do whatever they wanted. Of course, he knew that the Jedi were not likely to have suffered a mere accident, but what Commander Judoon told him was far more better in the Admiral's eyes,
"We've just received word from Coruscant, Admiral. The Jedi are traitors and in conjunction with Order 66 they are to be terminated immediately."
It seemed as if luck was shining on Admiral Kualan, who had only moments ago been dreaming of what it would be like to finally put a blaster bolt through those cursed Jedi's heads. Looking at Commander Judoon firmly, as if to make sure it wasn't some kind of trick, Kualan reminded himself that clones did not make tricks, for it was not in their nature, and therefore what the Clone Commander had just told him was completely true - they actually had orders to kill their Jedi commanders. Nodding sharply to Judoon, Kualan asked in his cold and icy voice,
"Will you be wanting me to call them to the bridge?"
"Yes sir." Judoon replied.
At least he respects the chain of commander, Thought Kualan as he pressed a button on the console near him, Finally the Jedi get what they deserve...
The console activated a communications link between Kualan and Jedi Master Tulok Tri's wrist-comm, and soon the voice of the Rodian Jedi Master was heard asking what it was that the Admiral wanted. Citing a command crisis, Kualan asked for the two Jedi to make their way to the bridge immediately, as they were desperately needed. Assuring the Admiral that they would be there soon, the two Jedi shut off the communications link leaving Kualan stood smiling nastily at Commander Judoon, who was placing his helmet back on his head and preparing his blaster rifle for combat, as was the rest of the squad that had accompanied him and the various clones who usually guarded the bridge.

Seeing Commander Judoon and Admiral Kualan stood at the far end of the bridge, the two began hurrying down towards them, wondering what crisis was going on that Kualan would have called them to the bridge. However, as they got closer, Kualan noticed them slow down, and they looked at him directly as if cautious of going near him. When he raised an eyebrow at this, Tulok Tri said in a darkened and very grim tone,
"I sense betrayal in you, Admiral Kualan."
"You do?" Kualan replied, an icy smirk passing over his lips, "Because I don't think it is my betrayal that you need to worry about."
Before the Rodian Jedi Master could think upon this, Commander Judoon and his squad of clones raised their rifles and blasted several shots into his back before he could even draw his lightsaber. Watching her master fall to the ground, Aleena Killik tried to flee the bridge and ran towards the blast doors in fear. However, as she did so the guards at the door raised their own guns and shot at her. Rolling to dodge the first few, Aleena was then hit in the shoulder by Commander Judoon and soon the rest of the clones finished her off without mercy. Savouring the sight of the two Jedi he hated so much being killed in cold blood, Admiral Kualan was about to order that their bodies be jettisoned into space when he heard a deep groan come from the floor in front of him. Stepping forward, the Admiral saw that Tulok Tri was still alive - barely. Without thinking, Kualan drew his own small handheld pistol and pointed it straight at the dying Rodian's face.
"Tell me, Master Tri," The Admiral said sadistically, "Do you fear death?"
"I....do not....fear...becoming one....with the Force." Was the Rodian's heavy response,
"Marvellous." Was Kualan's cold reply as he pulled the trigger.

Admiral Kualan, putting his blaster away and looking at the holographic hooded figure, did not recognise it, but the Commander told him that it was Palpatine. Thinking that it looked nothing like Palpatine, as his face was hidden and incredibly scarred and wrinkly more so than the Chancellor, Kualan listened and heard that the voice was the exact same. It was Palpatine, but something terrible had happened to him recently.
"Have you killed the Jedi?" Palpatine asked Commander Judoon as Admiral Kualan stood out of the image's eyesight.
"Yes my Lord," Judoon replied.
"What about Admiral Kualan? Did he show any resistance to the killing of the Jedi?" Palpatine asked, and Kualan felt an eyebrow rise slightly in curiosity.
"No sir," Judoon told him, "He personally killed Jedi Master Tulok Tri, sir."
This news did not seem to surprise Palpatine, who went on to say, "Good. Good. As I foresaw. Loyalty is always rewarded. Inform Kualan that he is to be made Grand Admiral and Supreme Commander of the Imperial Navy."
Imperial Navy? Thought Kualan, What Imperial Navy?
"Yes Kualan," Palpatine's image said, as it turned to face Kualan as if he had been reading his mind, "An Imperial Navy for the new Galactic Empire."
"Galactic Empire...." Kualan said, amazed, "And the Jedi?"
"They will be hunted down."
"I shall assist, my Lord?" Kualan was slightly surprised that he had caught on to referring to Palpatine as 'my Lord' so quickly,
"You shall lead the Navy in hunting down and destroying the Jedi, Grand Admiral Kualan," Palpatine said, "And assist my apprentice, Darth Vader."
A brief pause before Kualan said in true cold-heartedness and loyalty,
"Yes my Lord."
